What are the major differences between EAI and Web services? Do EAI tools make use of Web services protocols like SOAP/HTTP/XML to integrate applications together or are custom made APIs required to do the job?

In short, EAI is a framework of technology, including information-oriented, service-oriented, process-oriented, etc...Web services, including SOAP/HTTP/WSDL, are simple a set of enabling technologies and standards that allows you to achieve service-oriented EAI.
